An ambitious goal of single-cell analyses is to describe dynamical biological processes and shed light on gene regulation. However, the destructive nature of transcriptomics measurements constitutes an immediate challenge to this purpose.  To overcome this fundamental limit, we present a novel method capable of estimating “RNA velocity”: the time derivative of gene expression. We apply the analysis framework to multiple datasets and techniques, and to study developmental lineages in the developing nervous system. We use RNA velocity to gain insight into a branching single-cell atlas of the developing brain, an analysis task of significant complexity. In summary, we discovered that single cell datasets contain, previously unsuspected, temporal information and we developed an analytical framework to harness it to study nervous system development.
