I will describe our recent work identifying critical steps in the evolution of environmental bacteria into specialised lung pathogens, using Mycobacterium abscessus (Science 2016, Science 2021) and Pseudomonas aeruginosa (Science 2024) as examples. 
I will detail our understanding of how gene acquisition (through horizontal transfer) has shaped the pathogenic potential of environmental isolates, how specific transcriptional states can promote host-specific infections, and how within-host adaptation is constrained by fitness costs on transmission. Finally I will briefly explain how contextualised protein language models can allow us to understand evolution across the entirety of bacterial species.
